PhonePad5Run is the actual PhonePad application but you can't run it directly. You have to run PhonePad5.
PhonePad5 is a "loader" program. It is responsible for establishing a connection with the PhonePad 5 Server. It also checks for updates that are required for any of the PhonePad workstation files. If there are updates it will automatically download and install them. Once this has been done it will start PhonePad5Run.
